I really like the reputation system but no one on my forum seems to be using it. How can I get them to use it more often? Or should I care less?

I used to like reputation system too. However, after I left a gaming community I started to ignore the system. It is up to the administrator on how they handle it.

One way you get members to start using reputation, is by giving reputation to your members. That will bring reputation to their attention and as members see other member's reputation going up, it may inspire them to start making more helpful contributions to the forum, so that their reputation can also start going up.

It is a good thing to have on almost every community but the one problem with it is that usually a lot of people will end up ignoring it.

That's true a lot of people do not look at reputation. However, there are also a lot of people who do look at reputation. Especially, when they are buying or selling something to another member. When doing a trade, people will often look at a member's reputation as an indication as to whether or not they are trustworthy.

Custom badges is definitely a great idea! Do you know if you can get a badges plugin or something for MyBB?
